Compatibility with Aquifer 1.0.0

New configurable directory structure in Aquifer 1.0.0 breaks compatibility with aquifer-coder. Since custom module, feature, and theme directories are no longer predefined we probably need to add configuration options to aquifer-coder to tell it which directories we want it to scan in the project.
