Instead of showing just the selected root node and its descendents, can gprof2dot allow for a negation
of the provided filters, by showing exactly the opposite set of nodes?

I am really interested in viewing in the graph, but without the specified subgraph.

I'm afraid such option doesn't exist. Looking at the source it's not trivial to invert the selection either.

Have you looked into -p/--paths option?
