I think this is also related.. #85 (in this case re: custom post type alias slugs)
it seems if you give your base an alias slug, rather than the default, this plugin will not recognise that. I guess because there is a rewrite happening that this plugin doesn't pick up.
I don't know if there's a way to intercept it in the code, using rewrites to map one to the other etc?
There seems to be an issue when using a custom category_base in the permalink settings.
When I change the category base in the wp admin (from no value to new value), for example

I get a 404 error..http://example.com/category/category_name
works buthttp://example.com/categorie/category_name
