Polish the demo for shipment.

- Work in more comments as the development proceeds.
- Parameterize some helper functions by the system parameters (namely
  the box size L).
- Develop the neighbor list version of the algorithm on the same small
  system that the pariwise energy can handle, but then demo it at the
  end on a 100x larger example, to show that it scales.
